The black shapes are the Atomized dissolving tubule pieces. They appear black because they were made invisible at the beginning of the animation. They are set to turn visible when everything starts moving.
As you can see, there is no difference between the left and right Chromosome Complexes except for the orientation and the bleached tubule piece (yellow). Each complex has two dissolving tubule pieces, one at the chromosome end and one at the centrosome end. Animation consists of moving the Chromosome, kinetochore and dissolving tubule from their start position to their end position at the centrosome, and resizing the microtubule pieces in sync with the movement of the chromosome. The right side involves resizing three microtubule pieces and changing the texture of the dissolving tubule piece when it passes through the bleached pieces of microtubule.
